I had this issue on my Alero when I first installed my CAI and it turned out to be a screw on a coupling near the throttle bottle that held it open so all it did is want to rev. Check that first if not maybe remove the throttle sensor and see if it idles out or the intake sensor.

mine doesnt rev out it just goes below 500 rpms then tries to catch its self and revs to 1000rpms. just constantly does this if the car is idleing. i have unpluged the throttle position sensor and the mass flow sensor but no change.

I would reinstall the original intake while troubleshooting this problem. My guess is something was unplugged during the install, and not plugged back in later.
The trans shifting is probably related, and not a trans problem. Fix the idle/surge, and the trans will probably be cured also. It could be a limp-home shift mode, caused by the missing input from whatever sensor is unplugged.
What engine do you have?
