Default 3 spd tranny input shaft problems

Well, I had a 455 out of a '68 Toronado and I am putting it into a 1968 cutlass equipped w/ a 3 spd manuel tranny. I had to buy a pilot baering adapter because the 455 was not machined for a pilot bearing and that worked great but now the tranny's input shaft is too long and is going to need to be cut so that it will fit onto the 455. And I had a feeling that this was going to be nessesary because i was told so by SVNT442 and he was right. I was wondering how short do I need to make the shaft and are there any effects from shortening the input shaft.....And yes I should've cut it to begin with but the guys a Wilcap where I bought the adapter told me it would not be nessesary.
